I know but on the tutorial it says to transfer the code from AVR Studio to the microcontroller via PonyProng2000 serial port connection, so what software do i download to transfer the code from AVR Studio to the microcontroller via USB ported AVR programmer
?

you get a usb to serial converter.
your computer will think it's a serial post and then use ponyprog as normal.
bad thing, is that usb->serial cables cost about $30
you might want to look at the arduino from
www.sparkfun.com
it's only $34

you should be able to select your programming hardware in the software menu as USB programmer
I think that should do it
It should make sense that you could configure the software to recognize a USB programmer

I tried this and it says connection failed, does that mean that there is a problem with the circuit board
?
if there is in fact a problem with the circuit board, how would i fix it?

if you're still having a problem connecting, I'd get a multimeter and chech the whole board for any shorts

select the ohms functin. if something is supposed to be connected there should be little resistance.
if somehting isnt supposed to eb connected, but is. you have a short.
but be aware that the 5v regulator and the mcu let a little current to come through
