I am having trouble with the battery connections with my robot. I have the 4.8v battery pack. I know where to hook that up, but where do you hook up the 9V battery. Can anyone help me?? If you have pictures they would help best.

Does it matter where, on the programmer, the 9V is connected. Also it has to go through the 5V regulator right.

Yeap, the 9V needs to be regulated. Just follow the instructions and you should be fine.
