On the Axon II,

What is the SS Pin?

What resistance values go before the LCD Number Display?

What is the Pin out of the ISP Programming Header?

Where can i get hold of the oscillator?

Where does the shunt go?

What does the push switch do?

Where are the Caps connected, by Caps, i mean the large ones top Right and Bottom Left also one lust to lest of Top right?

what usb chip is it?

Have found the USB chip on Digikey. Cost ~£2

Would an acceptable Crystal be http://search.digikey.com/scripts/DkSearch/dksus.dll?Detail&name=X433-ND ?

All of those questions you can answer by simply reading the ATmega640 datasheet, glancing at the Axon II manual, and a google search.

The resister array is 180 ohms.

That crystal isn't SMD, but it'll work. Just follow this tutorial to select capacitors:
