If you have your microcontroller powered by a different power source then your ft232r IT WILL NOT WORK.
My question is, why doesn't it?

Maybe it has something to do with ground, are they common between the two? If not, that definately puts everything out of whack.

You need common grounds man. I've used different supplies and it worked as long as there was a common ground.
