Seems like a pretty staightfoward question.... easy too... but idk the answer
I am going to have two of these batteries: http://www.all-battery.com/12v2600mahnimhbatterypack11620.aspx (http://www.all-battery.com/12v2600mahnimhbatterypack11620.aspx)
And I want this motor: http://www.pololu.com/catalog/product/1573/specs (http://www.pololu.com/catalog/product/1573/specs)
Assuming the batteries are connected in parallel, will the motor run them dry too fast (5-10 minutes)?

Your motor will fry first since it is rated for 6v, but you are using 12v batteries.

I was thinking of that too, but i've seen motors where they give the specs at a different voltage than what they say they are rated for, and the description only says @ 6V

lets pretend the motor is rated for 12v and draws 400ma (as per the specs), and you have that 5200mah of battery (2x 2600), so you should get 5200 / 400 = 13 hours of runtime
400ma is for a free running motor, the datasheet says 6 amps for a stalled motor, which would mean a little less than 1 hour of runtime
but in the end, the motor is not rated for 12v so it will fry soon :-X

Lol thanks for the heads up! Im going with this motor http://www.pololu.com/catalog/product/1102 (http://www.pololu.com/catalog/product/1102) which IS rated for 12V! And thanks for the "equation" it will definetly be useful later!
