Hey guys,
Ive been running all the programs on my arduino duemilanove using usb with no problem, and now that Ive changed over to external power, none of them run.... Whats the issue?

Break out a voltmeter and see if power goes to where it must.

Problem is i dont know where the power must go, and my probes are a little too big 0.o the power light flashes indicating it is getting power, its just not loading the program

Then you have to find out. Study the schematic.
If you don't know such a basic thing, you have a very little chance of fixing it, so learn learn learn - you cannot rely on a web board for every tiny issue.
and my probes are a little too big 0.o
Then get, or make, smaller probes - I have yet to see a probe that is too big for even smd though - a point is still a point.

That info should have gone into your first post. It indicates that it get some power, but perhaps not enough, so break out the voltmeter and the schematic. Test thorougly around the regulator.

how many volts are you powering it with, and where are you connecting the power to?

12 volts, VIN and ground in the "power" pins
